I found a workaround for the problem you're having (I had the same issue too). First off, let me just say that this is a great plugin with some fantastic functionality. A little quirky, perhaps, but what plugins aren't these days?
Anyway, on to the workaround:
1) In the menu, underneath "CC Settings", open up the "Auto Confirmation" menu.
2) Click on "Activate auto confirmation" (yes, I know this will initiate the auto confirmation email, but bear with me for a sec).
3) Click "Update Settings" in the Admin Actions panel.
4) After the page refreshes, you'll have some new options under Auto Confirmation. Click on "Enable HTML".
5) Click "Update Settings" again.
Try your form with the CC again, and this time, the CC'd email should be formatted in HTML.
Now, if the user clicks the CC box in your form, they will *only* get the CC email, not the auto confirmation. However, if they *do not* click the CC box, they will get the auto confirmation email, so make sure to give it a nice message ("Thanks for your rad submission! You Rock", or something like that). You can update the message (both Text and HTML formats) in the Auto Confirmation menu, in much the same fashion as you can in the Admin Email Message Options menu.
I realize this isn't a perfect workaround as the auto confirmation email *has* to be turned on, but, hey, you should be communicating with your users anyway, it's the way of the web.
